Dark Energy

Watch the scene and when you are back in control, follow Alyx as you chase Breen. Hop in the elevator when you are told and ride it down. Head to the end of the hallway and Breen will start blabbing again. When he is finished, look to the right and a ledge will open up to let you through. Walk along it and take out the combine there and continue up the ramp. Grab the balls in the energy beam and use them to take out more soldiers as they appear. Move across the beams as you take out and hop on the pillar moving up and down. Kill the combine there and move around the walkway around the next pillar going up and down. Walk out on the narrow ledge and hop across to the platform that moves to the right. Ride it around to the glass walkway and hop off. Refill your life if you need it and continue around to the left.

Make your way around the glass walkway and head to the pillar moving up and down on the left. Get on it and ride it to the top. Use the balls in the energy beams on each side to take down the two gun ships that appear on each side. When they are down, quickly use the balls in the beam and hit the spinning contraption in the center. Take down each panel as it spins around and when you hit enough of them, you will disrupt his teleporting and trigger the ending sequence. Sit back and watch the cryptic but very short ending to the game.

Congratulations!
